While Thunderbird was in safe mode, the help menu did not offer an item to restart with add-ons enabled

Some visual glitches: Wrong colors, backgrounds, tooltips, etc.
Column choice and sort order in "Search Messages" dialog lost after relaunch
Theme installation not working via the Add-on Manager (in beta 1 and 2)
The spellchecker marked words preceding a single quote as misspelled (in beta 2)
More visual glitches: Attachment pane height, link color for detached/external attachments, dark theme, compose window toolbar, error console window title
Offer to configure Exchange accounts for Office365. A third-party add-on is required for this account type. IMAP still exists as alternative.
LDAP address auto-complete and server preference not working
Even more visual glitches: Scrollbar in chat account settings, missing context menu in contacts sidebar, missing chat participant tooltip, icon sizes in toolbars, selection of tagged messages using dark theme, message pane toggle in application menu
Links containing a #reference don't open correctly in the external browser. External browser may open in a background window.
Clicking mailto links in browser doesn't open Thunderbird Write window
Opening the properties of a folder may hang on Mac
Mail header toolbar (Reply, Forward, Archive, Junk buttons) no longer configurable
Thunderbird 69 beta may not recognise an existing profile. Workaround: start with the profile manager option -p.
Calendar: A localized version of Provider for Google Calendar not available at addons.thunderbird.net or the Mozilla FTP server. A US-English version can be downloaded here. The XPI file needs to be installed manually in Thunderbird.
Chat: Twitter not working due to API changes at Twitter.com.
